How to reconcile Shopify payouts in QuickBooks Online or Xero (2026): step by step with the journal entry
The reliable method is a clearing account: record gross sales, tax, shipping and tips into a "Shopify Payments Clearing" account from Shopify's reports, then post one summary journal per payout that moves the gross charges out of clearing and splits them into bank deposit, fees, refunds, disputes and reserves. The clearing account balance at month end must equal the sum of transactions still pending, scheduled or in_transit. Everything below works identically in QuickBooks Online (QBO) and Xero; only the button names differ.
Why a clearing account and not direct-to-bank
Posting the bank deposit straight to Sales records net amounts, hides fees, mixes refunds of old orders into the current month, and makes sales tax on the deposit wrong. The clearing account separates two events that happen on different dates: the sale (revenue, tax, liabilities) and the settlement (cash, fees, deductions). It also gives you one number, the clearing balance, that proves the two sides agree.

Create one clearing account per payout currency if you have more than one.
Step 2: Record sales (monthly or per period)
Source: Analytics > Reports, filter Categories > Finances, then the Finances summary and Net payments by gateway reports (Finance reports). Two rules from that page matter:
- Gift card sales are not in the sales reports; they appear only in Net sales from gift cards. Book them to Gift Card Liability, not revenue.
- Gift card payments appear in the Payments report "as a gift card entry". Book redemptions as a debit to Gift Card Liability instead of to clearing.
Sales entry for the period, split by gateway so the clearing account only receives the Shopify Payments portion: debit Shopify Payments Clearing (net payments via shopify_payments), debit PayPal Clearing (net payments via paypal), debit Gift Card Liability (redemptions); credit Sales (net sales), Shipping Income, Sales Tax Payable, Tips Payable, and Gift Card Liability (gift cards sold).
Step 3: The per-payout journal entry
Source: Finance > Payouts > click the payout date > Export icon > Export payout transactions (View payout details). Sum the CSV by Type.

Debits total 4,820.00, which equals Σ Amount on charge rows, so the clearing account is relieved by exactly the gross sales that were paid out. If a reserve row is present, add a debit to Shopify Reserve Held for the held amount (and credit it when the release row appears). If an adjustment row has no order, book it to fees or a separate "Shopify adjustments" account depending on its description on the payout page.

Step 4: Match the bank feed
- QBO: Banking > For review > find the deposit > Match against the journal entry's bank line. If you entered the deposit before the journal, use Resolve difference to post fees to the expense account.
- Xero: Reconcile > Find & Match > tick the manual journal (or the Receive Money transaction). If you reconcile from the bank line directly, use Add details or the bank fee adjustment to split out the fee.
The deposit should arrive 1 to 3 business days after Payout Date (Payout timing). Since 8 January 2026, the payout export includes a Bank Reference column and the transactions export a Payout ID column, which lets you match the Shopify payout line to the bank statement description directly (Shopify changelog).
Step 5: Prove the clearing balance at month end
At the end of the period, the clearing account should not be zero. It should equal the sum of Net for transactions whose Payout Status is pending, scheduled or in_transit.
Export all transactions for the month (Settings > Payments > View payouts > View Transactions > Export > date range > Export balance transactions), filter on Payout Status, and compare. A match means every paid-out dollar is explained and the remainder is just funds in settlement. Keep a schedule of these pending transactions as the supporting document for the clearing balance; next month they will appear in a payout and clear.
If the balance differs, the usual causes are: a refund for an order recorded in a prior period before you started the method; a PayPal or manual order posted to the Shopify clearing account by mistake; a reserve release; a negative-balance bank debit that landed in the feed as a withdrawal (Shopify debits the bank directly in most countries when the balance can't cover a refund or chargeback, see Refunds).

Subscriptions make sense above roughly 100 payouts a year or when several channels (Amazon, eBay, Stripe) share one ledger. Below that, a monthly batch of payout statements and one journal per payout is faster to audit, because the accountant sees the gross-to-net bridge on paper rather than inside an app's sync log.
FAQ
Do I post one journal per payout or one per month? One per payout. Each payout is a separate bank deposit, and a single entry per deposit is what the bank feed will match. Monthly totals hide which refund hit which deposit.
What do I do with the Shopify subscription bill? Nothing in this entry. The Shopify bill is charged to your card or deducted separately; it is not inside the payout. If a deduction appears as an adjustment row, book it to the Shopify fees expense from the payout CSV.
Should the clearing account be zero at month end? No. It equals the net of transactions still pending, scheduled or in transit. Zero only happens if the last payout of the month cleared every transaction, which a weekly schedule almost never does.
How do I handle a chargeback I later win? The dispute_reversal row returns the disputed amount and the fee. Credit Chargebacks and Fees in the payout where the reversal appears. Until then, a receivable is more accurate than an expense if you expect to win.
Can I use a bank-type account for clearing in QBO? Yes. Many bookkeepers create "Shopify Payments Clearing" as a bank account in QBO so transfers can be matched with the bank feed. In Xero, a current asset account with "enable payments to this account" ticked does the same.
